Boniello's professional stage career began with the touring production of American Idiot in 2013, in which he performed as part of the ensemble while also understudying the roles of Johnny and St. Jimmy. The following year, he was part of the original cast of 21 Chump Street at its 2014 premiere and appears on the production's original cast recording. In 2015, he performed in the Off-Broadway production of Brooklynite before being cast in the Deaf West Theatre revival of Spring Awakening as the Voice of Moritz. The production transferred to Broadway, where Boniello completed his run at the Brooks Atkinson Theatre on January 24, 2016.

In April 2018, it was announced that Boniello would succeed Mike Faist in the role of Connor Murphy in the Broadway production of Dear Evan Hansen. He made his debut in the part on May 15, 2018, and gave his final performance on January 26, 2020, alongside co-star Andrew Barth Feldman. As a producer, Boniello received the Tony Award for Best Musical in 2019 for his work on Hadestown.

Outside of theatre, Boniello and Feldman co-hosted Broadway Jackbox on Twitch during the COVID-19 pandemic, raising money for Broadway for Racial Justice and the Actors' Fund. He also streamed video games on his personal Twitch channel during that period. On January 8, 2021, he released his debut EP, titled Hi. His first children's book, A Case of the Zaps, was published by Abrams Books in August 2022.
